Crying while reciting the Qur'an is a sign that there is some kind of understanding going on! People usually shed tears when reciting something about the mercy of Allah or punishment of disbelievers.
When the imam cries, the follower's hearts are touched, and its usually clear to them, and easy to figure out, what made them cry.
..but it's different when it's a verse that seems 'normal' to many of us. Two incidents recalled are when the imam cried while reciting the last two verses of surat al-fatihah...!
What made him cry?
اهدنا الصراط المستقيم
What did he realize at this point? Why didn't he cry before? What incident or occasion did he link it with?
صراط الذين أنعمت عليهم غير المغضوب عليهم ولا الضالين
It was the first time for this imam to live in a non-muslim country- to see those who disobey Allah day in and day out... and to ponder on those who are astray!
It was probably the first time he saw arrogance in its clearest forms, and to appreciate the sweetness of 'tawheed' he was surrounded with.
Maybe he thought of the verse {رب فلا تجعلني في القوم الظالمين}almu'minoon...
He might've also recalled the hadith :
روى البخاري ومسلم عن زينب بنت جحش رضي الله عنها: أنَّ النبيَّ صلى الله عليه وسلم استيقظَ يومًا من نومه فزِعًا وهو يقول: "لا إله إلا الله، ويلٌ للعرب من شرٍّ قد اقترب، فُتحَ اليوم من ردم يأجوج ومأجوج مثل هذا (وحلَّق بين أصبعيه السبابة والإبهام)" . فقالت له زينب رضي الله عنها: يا رسول الله! أنهلك وفينا الصالحون؟ قال: "نعم؛ إذا كَثُرَ الخَبَث".
One narration from Zainab bint Jahsh may Allah be pleased with her: That the Prophet came to her in a state of fear saying, "None has the right to be worshiped but Allah! Woe to the Arabs because of evil that has come near. Today a hole has been made in the wall of Gog and Magog as large as this." pointing with two of his fingers making a circle. zainab said, "I said, 'O Allah's Apostle! Shall we be destroyed though amongst us there are pious people? ' He said, 'Yes, if evil increases."
اللهم ربنا لا تجعلنا في القوم الظالمين
ربنا لا تجعلنا فتنة للذين كفروا
